There is not such setting (yet).
Only thing you can do is to click in the right corner (X) to close it 
Or not display it at all, it doesn’t bother me that much as I have a large screen. But for those occasions when I do notice it I tend to just close it with the X.

It has never really bothered me, more reassuring than annoying, but different strokes for different folks.
Slightly off-topic, but closely related … I too normally just close that window when I see it. If for some reason I’ve been so involved with doing something else that I don’t see it, or don’t even remember its color, there’s always that relatively new “show last popup” thing in the icon-menu.
Since I’ve never disabled the display, I’m curious. Anyone know if, if for whatever reason you’ve set to not display the popup, does that show-last-popup still work, or does it in effect become disabled too?
(Edit) If it happens that the last notification popup was for availability of a new program upgrade, the “install now” link works fine from the show-last-popup just as it does from the original.
