I have been experiencing an issue whereby IE8 will miss the first keystroke I type on a freshly painted webpage (subsequent keystrokes are registered) and this often means I mis-type passwords.
I am posting here in case anyone knows if it could be a Virus/Trojan as I have down several full scans but found nothing, alternatively if anyone knows what the solution is I would be grateful for assistance.

Sounds more of a keyboard issue than anything else. What type of keyboard do you have is it a wireless or connected (USB or PS2) keyboard and when does this usually happen ?
A wireless keyboard may suffer from lag from keying your character/s to it being shown on the screen (but everything types should be entered not missing the first character), you might also want to check the batteries if used.
If it is happening when the computer wakes up from sleep, you may want to delay using the keyboard immediately.
I’m not aware of any malware that would do anything like this, essentially it wouldn’t want to announce itself in that way, it would want to remain hidden.
