This may be a daft question. I use the webmail facility from from my ISP instead of clients such as OE or Thunderbird. Is it possible to for the Internet Mail module to scan my emails?

If you are using your browser to view your email, then the web shield will be monitoring the http traffic that is downloaded into your browser cache so it can be viewed by your browser. If there are any attachments downloaded they too should be scanned. Never open an attachment directly, always save it to a folder on your HDD first (attachments/downloads, etc.), that will usually have standard shield scan it but it is worth manually scanning the attachment before opening it.
So you should be well enough protected but I would still leave the Internet Mail enables as some malware comes with its own email engine and avast could provide the first indication you have one of these spambots installed because of its email activity.
