I just started my Windows XP machine and found MSE real time protection disabled. Since I have been away for 6 months, I can’t remember if I disabled it.
Can I run Avast and MSE together. Will they clash? Or should I leave Real Time protection disabled and just run a scan with MSE?
My Avast 6 is working fine.

Even with realtime disabled on MSE they can still clash so it is best to uninstall MSE, you can find the tool here http://uninstallers.blogspot.com/ for cleaning up any leftovers after you have uninstalled the program.
Nope. Well, you can try, but it is not advisable.
Sooner or later, you will almost surely have problems.
Neither of them is meant to be used as an on-demand scanner. This would probably bring less trouble as both running at once, but only less trouble.

Since you had two AV’s on your machine, if you have problems with Avast after rebooting, try an Avast Repair:
- Go to Control Panel > Add/Remove programs > Avast Antivirus.
- Scroll down and choose Repair function in the pop-up window.
- Reboot.
