When I check the box to scan my archive files, it says that it wont because it is protected by a password… How do I get it to that to turn it off so I can scan them?

Nothing can scan inside password protected archive files - that’s the point of password protecting archives. Nothing can infect your computer from an archive anyway, so I wouldn’t worry about the messages.
What exactly are you trying to scan, HDD, partition, folder or file?
If you want to include archives during an on-demand scan you need to tick the box. There are legitimate reasons why avast can’t scan a file and being password protected is one, avast doesn’t know the password so it list those file it couldn’t scan and the reason why at the end of the on-demand scan.
Can you give an example of the location of some of the files that were password protected, example (C:\windows\system32\unscanned-filename.xxx)?
