Avast found many files with the Trojan virus/worm and all went to the Chest.
How do I remove those files? Are they safe in the chest?

The chest is a form of quarantine: you can leave files there until you are entirely sure you want to permanently delete them. On rare occasions, legitimate program or system files are wrongly identified as a virus/Trojan etc. (this happens to any anti-virus program)- the best thing to do therefore is to leave the files in the chest (where they take up very little room).
As you say avast! found many malware files (viruese, Trijans, worms etc.) I suggest you run some more scans as a double check, especially for spyware.
